For once Merlin DOES possess the brain cell in that moment and figures it out pretty quickly. Because going into rut doesn't usually include with almost all of Merlin's neckerchiefs somehow finding themselves in Arthur's chambers without his knowledge
Merlin doesn't mention that he knows. He's not one to judge after all. He does find it pretentious why Arthur would say he's an alpha at first, before remembering that Arthur doesn't have access to magic to completely suppress his cycle.
Also, if worst comes to worst and Arthur DOES find out about the magic and threatens to execute him... Well, he has blackmail material to maybe get away with a banishment
Arthur meanwhile also figures out that Merlin's an omega at some point
