“what if Gon for whatever reason had said yes and they started being trained by them?". And so my question is do you have any ideas of how this AU would go? (2/2)

There was a Pixiv fanart with Gon and Killua in Chrollo-like outfits with numbers tattooed, part of the Troupe, but of course it’s not tagged and I can’t find it again...

I don’t think Gon would go without Killua and Killua wouldn’t let him join recklessly. Maybe Gon would convince him and they both enter. Killua replacing Hisoka, Gon replacing Pakunoda. Gon is convinced to join after witnessing/being informed about Pakunoda’s selfless choice.

Since not all the members were involved in the Kurta massacre, those two, Killua especially, could act as spies for Kurapika. Gon is trained well by Nobunaga, who took a liking to him and even participates in robberies, but acts like Robin Hood when the boss isn’t looking.

It doesn’t last long because Killua starts to get along with Feitan and they do these torture, killing contests. Killua realizes he’s back in the life he dreaded. He tells Gon he wants out, Gon agrees and they talk to Chrollo, but it’s not that easy. Someone else has to defeat them in combat and take their place. Years pass and no one comes along, it doesn’t help that they get stronger too. Their morality twists and in the end Gon and Killua become bona fide Troupe members.

How are they going to deal with the kids if the body swap thing goes on during their shift?

they'd probably have to cancel Bonnie's performance. Foxy would try to go somewhere where he could be alone but Freddy would follow him to make sure he'll be alright. And Chica would be the one to stay with the kids as Freddy and play with them
