For the Director's Cut, this will be in regards to Thralls. While Impa is marching Ganondorf towards the throne room, he sort of tries to needle her about her obedience to the crown. What is going through her head as he says this to her given the events that eventually unfold?

HMMM now how do I answer this without spoiling everything...
What I can say is that it makes her reconsider him to a degree. At this point, she's obviously extremely aware that he's a very dangerous man: as a warlord, as a warrior, and as a sorcerer. She has deep internal knowledge on every single layer of the ongoing beef between the Gerudo region and Hyrule, on top of knowing everything that Zelda fears about him (and what he's capable of becoming thanks to Link's testimony).
I think this scene establishes to Impa that Ganondorf is smart in a way she didn't expect: not only is he capable of making informed assumptions about her very singular perspective, but he also knows exactly where to press when attempting to destabilize her. In a way, she is surprised that he immediately sees her beyond her role as this stoic guardian, more a fixture than a person, and considers her capable of personal strategy, of being driven by her own feelings, of being capable of taking decisions for herself (and therefore, being held accountable for them).
