I found a Jojo reference in Mario 64
Welcome to shifting sand land. The 8th course of Mario 64. Starting out, the 4th star in this level is called “Stand tall on the four pillars”. Already we can make a connection to jojo, with there being 4 pillars, and there being 4 pillar men (Including Santana). (you could also say that it references stands, but that’s stretching it a little.)
To get the star, Mario must (surprisingly) stand on each of the 4 pillars surrounding the pyramid in the middle. Afterward the pyramid’s top explodes and Mario jumps inside to fight a boss.
The boss is Eyerock and while he doesn’t resemble the pillar men, he says a few things that relate to them. He says the following:
“Who...walk...here? Who...break...seal? Wake...ancient...ones? We no like light... Rrrrummbbble... We no like...intruders! Now battle... ...hand...to...hand!” The fact that he does not like light is a weird statement to make, especially since the pyramid is already well lit. He would have to be referring to the sunlight coming from the top of the pyramid. In similarity, the pillar men die in the sunlight. One could also look at the statement “Wake ancient ones” and allude it to “Awaken my masters”.
The last connection i can make is this pretty big coincidence. The chapter number of Jojo’s Bizzare Adventure in which the pillar men are awakened (minus Santana). Chapter 64.
(Also Jojo’s manga came out far before Mario 64 so this leads me to believe either this is a big ol’ coincidence or someone at Nintendo is a Jojo fan.)
