There’s actually nothing gayer than Vane fighting his own father figure to defend and support Flint, a man he doesn’t agree on anything with

While watching this scene I very much wished to conjure Charles so that he could rejoin, "Of course it does. Violence is the delight of men. You think men descend into the dark. No. They are born into it."
I am once again saddened that there are so few interactions between Vane and Flint, as unlike Silver or Billy Bones, Vane must find Flint the most mundane of monsters. Charles is not afraid of Flint. There is nothing to alarm him in Flint's actions and he would likely approve of his pragmatism.
Charles functions as an excellent foil to Thomas' philosophy of legal reformation. In him, Flint is vindicated in his armed revolt. (Many a revolutionary group has splintered along lines of acceptable violence, and has found that the passage of time brings more in favour of "no quarter".)
(The memory of) Thomas and (the living) Charles could be the angel and the devil on Flint's shoulders, or rather the Voice of Civilization and the Voice of Anarchy, and James' own second Republic of Pirates might land somewhere inbetween.
Of course after ten years of suffering the real Thomas Hamilton, rather than the ghost of James' memory, might see the wisdom in violent ends, and I also despair that the three never interacted.

Summary:
Vane returned the favour—“Charles Vane”—before realisation struck with the force of a storm surge. He turned to Flint, who was still staring at Hamilton, transfixed. “This is Thomas? I thought he was dead.” Or, when Vane and a badly hurt Flint find themselves transported to London via magic, help comes from a most unlikely source.

Chapter Two Excerpt: The inner corners of James’s eyebrows twitched, drawing ever so subtly closer, as if with indignation at Mr Vane’s threat. With a smile, Thomas placed a hand on his cheek, brushing the sun-tanned skin therein.
“Come back to me,” he pleaded. “I–” The declaration got caught in his throat. Did he love James? His James, the one who was sailing on a Navy ship even now—certainly. But a pirate– It was one thing to advocate for their lives to be spared, to carve a place for them in Nassau’s future but– And yet, his thoughts circled back to that single absolute certainty. He did not want James to die.
He sighed.
“Just come back to me.”
