Ok but hear me out: Kali being introduced in S2 and Henry being alongside her, as the one who broke her out of the lab.

S4 flashback but instead of Henry killing every kid in the lab except for El and conveniently Kali just wasn't there, it's El remembering that Henry tried to break Kali AND HER out, and she was left behind because she was too small and would've held them back, so he dragged Kali away. And El, distraught at being abandoned by her sister, has an outburst of power that kills a lot of people. She was alone in her flashbacks in S1 because they needed to isolate her to access her true potential that the people at the lab hadn't seen until now. They saw how distress motivated her and capitalized on it for years until the portal opened.

El in S2 seeing that Kali is manipulating her because that's exactly the same as what Henry does to Kali. El leaving both of them behind because she tried to convince Kali to come with her and leave Henry, but Kali refused.

El in S3 determined to keep tabs on Kali, to find ways to reach out to her, so that she can release her from Henry's clutches. El having a final showdown against Henry in S3 and banishing him to the Upside-Down—unintentionally giving the Mindflayer the perfect vessel. Hopper dying for good, leaving El with the cabin and a sister who resents her for "killing" the only person that was there for her all these years.

El in S4, trying to get Kali to trust her again. Taking Kali to see Terry and what the lab had done to her without Kali's knowledge. Kali and El joining powers to try and break Terry out of her own mind void.

Kali and El living with Terry and Becky, with Kali making illusions of documents so that she can work and help Becky with the bills while Terry recovers and El tends to her. Then Kali meets Eddie and they make a partnership to deal drugs together and make a little extra money—he deals in Hawkins High, she deals anywhere else. When the killings start, Kali and El get involved with the party and the Hellfire club to figure out how to clear Eddie's name.

Meanwhile Henry is trying to open a portal remotely to get back to where he came from and convince Kali and El to accept the Mindflayer's invasion of their dimension. He succeeds with the portal, and Hawkins is torn to shreds just as Kali was starting to heal, make friends and create roots.

An apocalyptic S5, with Terry mostly healed from the time she spent out of commission and fully back in her conspiracy nut style; El trying to recover from losing Max so soon after losing Hopper, and losing her after trying so hard and still losing; Henry trying to worm his way into both Kali's and El's minds so that they join him, because he's aware now of how inevitable the Mindflayer is; Kali trying to get close to Henry again so that they can get him out of the Upside-down and he can help close the portal he created. The story concluding with Kali and El finding Patty, and her helping both of them to convince Henry to help El seal the portal for good.

They live in my head rent free 24/7 but alas I haven’t found much time to polish my doodles of them, hopefully when I clear out some deadlines I’ll be able to post more lab sibling content :’DD I do have a two year old Mermay AU of lab siblings sitting in my doc as well so hopefully I can post it this year HAHA
