3 minor things that Kubo changed ,but you know the endgame can be seen fron the first chapters:

1. The main character. My baby Rukia was so mistreated.

Kubo did worse than steal her man, he stole her series. Maybe that is why some people feel that he is passive, uninteresting  and better sidekick material.

Personally, I think that they could have shared. They are both heroes.

2. Making Aizen alive and the villain.

3.Making Orihime alive and useless. Another wasted opportunity. At least she got Ichigo as an apology from Kubo. +

+Rukia got the guy that tried to kill her and all of her friends.
