I have a theory!
Listen, this is a long, or short shot, but I have a theory about this:
The question is: why doesn't Mononobe like MC?
My theory to answer this question is: Freedom.
See, Mononobe was forced to watch over MC. He even got angry about MC not winning the Game over and over, and still, he had to watch over them while his hands were fully tied. He wanted nothing more than, to grab the teen by their shoulders and tell them what they needed to do to win, but he couldn't and doesn't know how to win. Remember, Mononobe isn't Solomon, but a by-product of Solomon committing selfcest. He isn't omniscient nor is he omnipotent. And Solomon would never, and couldn't tell Mononobe anything due to how things are, or rather, were working in Tokyo. So, back to my theory, Mononobe never had a choice in being part of MC's life. But Kirito? No one ever told him to go to Kirito. No one ever told him Kirito had any form of importance whatsoever. And so, Mononobe, probably for the first time ever, made a choice all on his own, for himself. He saw a teenager, alone, acting tough to hide his fears, and he thought "I want to help that boy". And no matter how many times Kirito will reject Mononobe, Mononobe will always be there, because Mononobe chose Kirito. He chose to got to that edgy teen, he chose to help that boy, chose to do his best to give advice to that boy. It was all Mononobe.
Although I'm sure Mononobe likes MC, his love for them is tarnished by the fact that he was forced to watch over them, time and time again, forced to watch them die, over and over, not being able to yell at them, or they wouldn't understand, bottling up his anger and hatred for this teenager whose only crime was to be up against deities and overpowered beings. Mononobe chose Kirito, because Kirito is very similar to MC, but Kirito is alone, and isn't entangled in the Game's mess like MC is. Kirito gives Mononobe freedom of choice.
