Okkkk so I'm getting into x-men comics for real now and I'm reading the first Phoenix story, I've already read AvX which was cool but in which Phoenix story does Jean actually die or leave for good or whatever? Is it end song?
The phoenix stories that jean dies in are most of them the one you mentioned your reading, the dark phoenix saga, which is the most famous and popular of her deaths where she bites it on the moon.
End song is....well.....it wasn't really jean, it was more just 'phoenix' arising back. At least that's how i see it. But that's mostly because i really didn't like end song. It used the whole 'jean comes back' hype but the story is really flat, and even jean fans were just like.....nah
so to like ACTUALLY answer your question her last actual death was in new x-men by grant morrison, where she makes the big sacrifice, famously utters the line "All i ever did was die on you" to scott, and then proceeded to disappear from comics to close on eleven years.
and now I'm going to tell you to read all of grant morrisons new x-men, because it's my favourite x-men series ever, and i tell anyone who will listen to read it
