I think that an interesting read of that Spidey/MJ/Jean scene, in Spider-Man: Brand New Day, is that it’s framed from Peter’s perspective, and that’s why Jean comes across the way that she does.

Peter had spent years of loneliness, not just isolated from his best friends and the world not remembering him, but he had also JUST experienced the death of Aunt May, and also the loss of the future and life that he thought that he would have.

After years of isolation, suddenly, MJ is standing in front of him, and it’s not a dream, he knows because he felt her in his arms when they were swinging, he could smell her perfume. And she’s saying things that he’d wish that she’d say for years, and she’s smart, she figured out that Peter’s Spider-Man, before, maybe she can figure out that Spider-Man is Peter, now. MJ sees Peter’s face, and looks into his eyes when she says his name, which he hardly hears, anymore, and it’s instant relief. It’s like he’d been clenching muscles that he didn’t even know that he had, and now finally he can relax. He’d been holding his breath for years and didn’t realise that he’d been drowning, until she pulled him up for air.

Then, almost as soon as it came, MJ’s ripped away from him, again. Except, this time, neither of them had a choice. And it burns. And MJ’s eyes aren’t looking at him with love, or curiosity, and they aren’t even really MJ’s eyes, except that they are, but she’s not seeing him. Peter can hear her voice but she’s not the person talking. The things that she’s saying are things that he never wanted to hear. Peter can’t even tell if they’re true, or another twisted lie. All the while, MJ’s feet are slowly moving her backwards, towards the edge of the building.

Meanwhile, every sense that Peter has is throbbing and screaming, and there’s nothing that he can do about it. His powers have been off since roughly the time that the person puppeteering people in front of him had tried to get inside his head. How could somebody use her, like that? How dare somebody use her, like that. Not only are they doing that to MJ, but they made Peter an unwilling participant.

He could still smell her perfume.

She smiles. He snaps. Peter’s fingers curl around MJ’s neck before he can even realise what he’s doing. MJ’s feet dangle below them, but even through his suit, he can feel that her pulse is steady. After all, the puppeteer has no reason for fear. A monster. Nobody else would do this. He struggles to keep his breathing even through his rage. His head is pounding, like never before, but her skin is still soft against his. Her eyes still warm, like always, except she doesn’t see him. If she could, what would she think? If she remembered him, now, would she recognise him? Peter’s grip on her throat loosened, ever so slightly. A monster. Nobody else would do this.

MJ’s nails dug into his wrist, Peter felt the wind get knocked out of him, and suddenly, she was falling. As Peter dove after her, for a moment, his heart stopped. MJ was looking up at him, with terror in her eyes. Despite all of his senses screaming at him, the only sound that he heard was her voice. They hit the ground, hard, and the whole world stopped.

This wasn’t a dream. Peter could feel MJ, safely in his arms. He could smell her perfume.
