I wonder what's gonna happen to Bael now that the Nine have changed their plan, i doubt VI is gonna keep him around if it doesn't need him. But at the same time he's still essentially got an army at his command

We do have an answer for that, from the lore on gear from the exotic mission. I'll put it under read more because it's easiest to hide spoilers:

These two lore tabs kinda wrap up Bael's story (obviously prematurely but it's better to get something than to leave things too open about him). Basically, VI stops believing that he's the one to help him with his plans and leaves him. Bael is left alone, and finally feels like a human again. He retreats to the City and decides to just be out without his helmet because nobody knows what he looks like anyway and hopes to see his mother some time again. It looks like, in a way, he feels relieved about what happened, and relieved to be free from VI.

The moment VI left him, Bael also seems to have been denied and help and support from his Barant Imperium, including from Lume, which is interesting. He even called Lodi, which Lodi confirms later in dialogue.
