Season 5 being my fave season of The Mentalist because you can see Lisbon's vulnerabilities were exposed; unconciously accepting the ugly truth about her 'unrequited' feelings towards Jane—that (1) he'll do anything to catch Red John; (2) Jane is capable of hurting her, (3) and that maybe because of this, her patience, devotion, and hope for the future of them being more than friends might really be impossible considering he's not working towards his healing, rather actively pursuing revenge instead. Hence, her strengthening those walls and boundaries of having a boss-consultant relationship (though it hurts). And that realizing she, while being a saint, has a limit where she cannot fix yet again another damaged man.
