It becomes a different type of story, but imagine a retelling of the Original Series where it starts out with the normal problem-of-the-week Enterprise five-year-mission encounters, but then a third of the way through the season some of the episodes start involving things the audience, but not the crew, finds familiar.
Ships that are amazingly advanced, but bear a haunting similarity to Federation design. Enemies that don't make sense. Powers that could and by all rights should smash the Enterprise like a wedding cake, but somehow, between the Enterprise and its situational allies, they make miraculous escapes after helping.
One day Kirk shows up on an away mission, gets separated from his crew, and happens upon an old man in an ice cave. He's so reminiscent of Spock that Kirk thinks he must be related, and so certain he recognizes him that Kirk thinks he must have dementia, but he rescues him and writes his log entry and goes on with his life.
It keeps happening. Aliens that fly a cube and resist all weapons but the strange ship Defiant and the strangely-shaped Klingon in an unknown uniform style with a Starfleet badge on it helps them survive while the Enterprise helps them survive, and then they're back in known space with more questions than answers, again.
Kirk, whose career will become so legendary that he's accidentally turning into a god, already.
