In World 1-1 of the Japanese Super Mario Bros. 2 (known internationally as Super Mario Bros.: The Lost Levels), if Mario breaks the sixth Brick Block from the right in this row of blocks before the Koopa Paratroopa reaches it, the Koopa Paratroopa will change directions and become stuck inside the blocks.
This glitch is notable for receiving a full original illustration in a 1986 issue of the Japanese Famitsu magazine, shown in the bottom image.

what are some of your personal favorite obscure games?
Well that's kind of an overwhelming question, so how about I list a few platforms, and, for each of them, one Japan-exclusive game that I love:

Saturn -- Tryrush Deppy
Super Famicom -- Holy Umbrella
Mega Drive -- Curse
Famicom -- Pizza Pop!
DS -- Nanashi no Game
arcade -- Trio The Punch
XBOX -- Rent-a-Hero No. 1
PC Engine -- Obocchama-kun
Game Boy -- Astro Rabby

In Super Paper Mario, by using the Pixl Fleep on a ledge while turning into 3D, it is possible to enter doors from any distance away as long as Mario is visually aligned with them. While it takes an inordinately long time for Mario to actually walk over to the door, as the game makes him walk over and then walk in place for a few seconds before initiating a failsafe that teleports him inside the door (top), doing this can skip cutscenes that would be activated by entering the door normally.
In the bottom image, we can see a cutscene starting even though Mario has already gone through the door, with the result that it fades out in the middle of the characters talking as the game prioritizes getting Mario to the next room over continuing the cutscene.

In Super Mario Sunshine, Gooper Blooper is a boss that is fought several times in various areas. Whenever Gooper Blooper is defeated, a scene of him getting flung away plays. Usually, the player is intended to rip off the long tentacles Gooper Blooper uses to attack; however, it is rather easily possible to beat him while leaving his tentacles intact.
If this happens, then during the defeat cutscene, the tentacles can be seen to not actually be attached to Gooper Blooper as he is falling, as the developers optimized the cutscene to be shown when he is missing the tentacles.
