1x24: The Erlenmeyer Flask
Season finale! Mulder and Scully follow a lead from Deep Throat regarding a high-speed police chase to discover evidence of extraterrestrial viruses being used on humans.
First time we encounter the toxic green alien blood (and it fucks Mulder up)
Scully actually apologizes to Mulder for not trusting his intuition
Scully trades alien "fetus" she stole from lab in exchange for Mulder's life
Deep Throat is assassinated when Mulder is returned :(
At the end of it all, the X-Files get officially shut down
Score: 9/10
Watch it? Yes, essential mythology and a great first finale. This one isn't a two-parter but it ends with a big cliffhanger nonetheless.

You're cute no matter what you do.
By the end of season one, it's apparent to other characters that Mulder and Scully are changing one another...
Deep Throat chides Mulder's new hesitance to follow his random breadcrumbs, and Skinner scolds Scully for her new willingness to go "off the book"...
