Agate's in pain because hers did.
Apatites are battlefield Gem gatherers. Made in Era 2, since resources were scarce so they needed to harvest and save Gems whenever possible, their job was to collect poofed gems and bring them to safety. A special ability that would aid them in that is an energy field that can repel attacks so that they aren't poofed themselves.
This Apatite, however, had a defect due to which she could neither conjure up that field nor - even worse so - store other gems in her own. This is precisely the cause of being sent on the "mission" along with Agate and other defective Gems, and what got her shattered - she couldn't defend herself after all.

Emerald explains the crash and explosion to her superior, Spinel. Emeralds are like... Ladies and negotiators in my headcanons. This was done over the course of a few days while I was exhausted. Also my art isn't that great to begin with lmao. Hopefully when I get a tablet, I'll be able to improve more than I can on my phone. Apatite regenerated into her base clothing when she hit the ground to preserve energy. Is is rather charred as well, even a bit of her hair is on fire. Apatite refused to board the rescue fleet, mainly out of fear. She also wasn't going to leave the shards of her best friend behind. Emerald didn't know what else to say to Spinel when she asked, so Emerald told her that both Apatite and Praisolite had both perished.
