Thought:

John knew from the start that Sam was transfem long before Sam knew that she was transfem. It all started when Sam was a teen and John, being the dad he is, was and still is very protective of Sammy, because John knows what hunters are like with women. Specifically towards transfems.

So when Sam finally had the courage to tell John that she was a transfem, John was of course happy that Sam had the courage to tell him but he also told Sam that the hunters would find her less of a hunter or weak.
