The issue with the guilt thing is you have to make too many assumptions. First you have to assume that she is actually inside of him (more on this later). Then assume that guilt is keeping Cloud from "sensing" her. Then when she does make contact with him you have to assume that it's because he was on his way to the Forgotten City. That is piling a lot on top of each other.

1) “The main issue with the guilt thing is you have to make too many assumptions. First you have to assume that she is actually inside of him.”
- Answer: Actually, it’s not an assumption because Nomura actually said that Aerith’s consciousness is living inside of Cloud.

It’s not that he sees her because he feels her presence. He sees her because her consciousness…lives on inside him. ~Nomura; Distance Interview
2) “Then assume that guilt is keeping Cloud from “sensing” her”.
- Answer: Once again, it’s not an assumption when the exact same thing happens in Maiden of the Planet. Dyne is unable to sense the presence of his wife’s spirit until Aerith relieves his guilt. See the quote IN THIS POST
3) “Then when she does make contact with him you have to assume its because he’s on his way to the Forgotten City.”
- Answer: It’s a very logical assumption that Cloud makes contact with Aerith on his way to the Forgotten City, since it’s verified in the story that the Forgotten City is where the power of the Ancients is strongest. For example, when Bugenhagen went to the Forgotten City with Avalanche in Disk Two, he says that the knowledge of the Ancients is swirling around him. Aerith went to the Forgotten City to summon Holy. The Key of the Ancients could only be used in the Forgotten City. The Forgotten City is obviously where the power of the Ancients is strongest.
Furthermore, you seem to be making your own assumption when you say it’s NOT because he’s on his way to the Forgotten City that Cloud makes contact with Aerith.
Why is your assumption any better than mine, especially when the story actually gives reasons to back up my assumption but not yours?
