For Starters, the AI Professor seems to have control over the legendary, being able to easily put it back in the ball.

Not to mention where and how the Professor died

Now Research Station 4 certiantly has a lot of crystals doesn't it

And we know the Pokemon behind those crystals. Terapagos!

Note that the Pokemon that killed the professor isn't named, but the legendary is.

Anyway, don't these events sound familiar

Failing to accurately judge its power

And someone throwing themselves at an attack to protect someone

On that note, it's a great detail that shows how far the cover legendary has come, being able to protect someone after once needing protection

I also love how the Terapagos fight gives a thematic end of to this story, as history avoids repeating itself, and the dangers of obsession doesn't take lives once again.

I rest my case. I belive Terapagos killed the professor. But it wasn't malicious. It was just a wild animal lashing out.
