I know that wasn't the intended course of events but I really enjoy the interpretation that Alex didn't kill Amy (which was what I initially thought anyway while watching the show). Amy escaped through the window, right? What if she tripped and fell and crashed down on the concrete. And when Alex looked out, there wasn't a body. The Operator took her. So when he lies to Jessica about Amy being fine, it's because he doesn't want her involved, to minimise the spread of the sickness, and when he asks Jay to help him find Amy, he actually kind of means that. Because the Operator took her, but people can come back from that, maybe she's somewhere and he just needs to find her. (And maybe make sure that she's dead, who knows!)
I'm just. I don't know what Jay and Alex were doing for like 2 months in the woods. All they do is hike around all day? I feel like if Alex didn't at least feel like there was some kind of use to doing that, (as much as I like to think about how much Alex didn't want to kill Jay and kept coming close to doing it) he would be doing something more productive with his time. But even when he was alone he kept coming back. Why? Trying to lure the Operator? Trying to find her? He didn't see straight and thought if he went to the source he could... do something?
And anyway Jay would've been the perfect choice of provisional ally in this case since he was already involved, and he's obsessed, so he's not gonna leave it alone anyway. But Alex decided to use him in a very stupid way by keeping him completely in the dark and mistreating him. (Almost like... he wanted to drive Jay away. He told him to stay away. He didn't want to kill him at that time, he just knew that he would)
