I headcanon that Nessa and Boq broke up sometime during the timeskip.
In For Good, they don't act like an established couple; Nessa doesn't even act like she perceives their relationship that way. I mean, if you're a political figure it would be kinda weird to give your boyfriend a job as your butler. When trying to get more time with him, she requests "a friendly game of cards." The vibe I get is that they haven't been officially "dating" for some time.
And toward the end of Part 1, we see Nessa noticing the way he looks at Glinda and being visibly upset about it. I suspect at some point she confronted him over this and he admitted that he saw Nessa as more of a friend. And she was probably heartbroken but accepted it. However it happened, they went their separate ways for a while.
So I don't think he was "lying to her for years," I think they dated casually for like, a couple months at Shiz before the truth came out. Nessa is naive but not stupid; I don't think she would go for years without picking up on his feelings and saying something.
But then after Nessa's father dies, Boq comes back to see her, because he still cares about her as a friend. I think that's the phrasing she uses in For Good, like, "you were the only one who showed up" which implies they were apart for a while.
But after this point, of course, she starts finding excuses to keep him around, because she has no one else, and she starts convincing herself that he might eventually return her feelings. And this escalates in a big way.
