It’s Frisk. It’s always been Frisk. The whole joke was that while Undertale misdirected you, it was played straight here. If you went in assuming that this was like Undertale, you would trick yourself and have a little laugh. I have no idea why this became a big thing after a while.

Good theory about how Flowey absorbed the monster SOULs, but the real question is why he didn't just do that the first time around as Photoshop Flowey =P

Note: This ask is about the theory, How does Flowey steal the monsters’ souls?

The first time around, Flowey’s goal was only to get the human souls. With this being the first time Flowey ever acquired them, he had no idea the human souls could rebel. 

FLOWEY:I owe you a HUGE thanks.You really did a number on that old fool.Without you, I NEVER could have gotten past him.But now, with YOUR help…He’s DEAD.And I’VE got the human SOULS!

There is also the case of proximity. Flowey likely needs the monsters to be close to him to absorb their souls, hence why he used Frisk and Papyrus to bring the main cast to Asgore’s castle.

FLOWEY:While you guys were having your little pow-wow…I took the human SOULS!And now, not only are THOSE under my power…But all of your FRIENDS’ SOULS are gonna be mine, too!Hee hee hee.And you know what the best part is?It’s all your fault.It’s all because you MADE THEM love you.

More monsters showed up than the main cast, which meant Flowey had even more souls to absorb.

FLOWEY:You… YOU…!I can’t believe you’re all so STUPID.ALL OF YOUR SOULS ARE MINE!!!

Perhaps this is why he had enough power to become or send out the light that absorbed the rest of the monsters in the underground.

Again, it’s hard to say how Flowey’s god-like powers work, but he definitely needed the main cast within vine-reach. Otherwise, he would have kept the six souls the second time Frisk completes the neutral route and simply absorbed the monster souls then.
