Got some new AU ideas!
"Chaos Kills"/Fusion/Infection AU:
All of Mobius is afflicted with something that alters the genetics of every living thing on the planet. It's almost unnoticeable from appearances alone, but the changes deep down are monumental.
Everyone's inner Chaos Energy has been nearly diminished, and attempting to use any other source of Chaos Energy results in the user's body beginning to deteriorate rapidly.
They've also inexplicably gained the ability to fuse with anyone who is of a similar state of mind or body as them at a given time. If the fusion is held for too long, the beings involved may become lost in themselves and unable to seperate.
The ARK, which has been traveling the universe for decades at this point, returns to see Mobius in this current irradiated state. Taking precaution, they send a recon squad down to survey the situation.
Project Hail Mary/Metarex Arc Inspired AU
Mobius has been destroyed by the Metarex, forcing all remaining Humans and Mobians to flee and travel the galaxy in hopes of salvation.
Sonic wakes up, isolated in a spacecraft of his own. He is sent brief, one-way transmissions from the flagship, operated by GUN. They explain that due to their previous run-ins with him on Mobius, and his apparent "skill," he has been hand selected to find all of them a new home.
He of course, doesn't want to do this, but has no choice. Along his journey he meets and befriends other alien refugees who managed to survive the Metarex's attack on their homeworlds.

Another question about Cosmo is that does she still fall in love with tails or no?
I played around with Cosmos' inclusion in the story a lot before I settled on making her a Gaian, some of those including her relationship with Tails.
I'm not quite sure how that would fit into her current version though, sadly. She's as old as the world itself, and hes like... 18 at the point where he meets her in this?
He might be fascinated with the history of her kind and their technology, which might lead to him crushing a bit? Maybe? Kind of just spitballing. I'd have to think about it a bit.

If you know anything about the different comics, do you have any particular feelings about the characters from the Archie/Fleetway/IDW series?

I actually really like to keep up with IDW news as it releases, and I've got a pretty good collection of bind-up books containing the earlier issues going right now. I was going absolutely feral at the inclusion of Tangle and Whisper in Crossworlds and Chaotix Caseflies too heheh.
I have a single Archives bind-up of the Archie comics, which is from a really early point in the comic (It's got the issues where the robot-god versions of Verti-Cal and Horizont-Al kidnap and brainwash Sonic and Tails, and one where Monkey Khan is mind-controlled, idk when these happen in Archie's canon lmao). I don't intend to read through Archie in its entirety because I know how crazy it gets, I hope that makes sense.
Fleetway feels very expansive in a similar way to Archie, and both have a lot of really good elements to pull from, especially when it comes to diverse alien species. I'd honestly be willing to read through all of Fleetway if I had the chance.
I intend to include pieces of all of them into the AUs in one way of another. Again, not plot-wise, just through the inclusion of characters like Kit and Surge, Eclipse, Ebony and Pyjamas, Starline, Tangle and Whisper, Dulcey, Turbo, etc.
