I haven't figured out any preventative measures for what Grian and scar did outside of just making dispensers unable to dispense eggs. But the Dragon Egg solution is surprisingly easy. While theoretically not able to completely solve the issue making dragon eggs unstackable items would make what they did significantly harder.
