New theory:

The Weapon of Desolation was used to damage the Never Realms down to its fundamentals and is the reason the NR was cast out/away from the other Realms.

The Ninja try to take it to what's left of the Never Realm in hopes of seperating it again.

And/or splitting the weapon released such power that the Never Realm containing traces of this power had to be sealed away.
