That scene in Where's Perry (Part Two), where the kids are all dangling over the gorge begging Phineas for help and wondering why he's not focused or saying anything - no one ever talks about the fact that Ferb definitely saw Perry too.

He's not looking at Phineas - he's looking down. He saw what Phineas saw, and the only reason the others aren't questioning why he's not coming up with a plan is because Ferb isn't the plan guy; Phineas is. They're used to him not talking, so in their minds it isn't weird that he hasn't said anything.

Ferb didn't question Phineas about finding Perry once - not because he just immediately believed him (though he would), but because he also knew that Perry was in Africa with them.
