I've put a lot of thought into this since DTK.
Tbh the issue is that TDM stuck with the khans vs dragons framing device, so my biggest changes would be creative rather than mechanical. I don't think it even needs to be two sets.
Throughout Tarkir block we see that both KTK and DTK are bad endings. In KTK, the land is dead and the clans war over scraps. In DTK, dragons are too populous and dominate other life. The pendulum swings from one extreme to the other, and the issue can't be solved by simply putting the humanoids in charge; it needs an equal partnership. Return to Tarkir therefore needs to convey the theme of balance.
TDM fails to do this. Its response to the problems posed by DTK is to simply flip the situation - instead of clans being dominated by dragons, dragons are now dominated by the clans. All the emphasis is on the clans and their ways. The broods are dismissed as tyrants and tossed aside. The set contains few clan dragons, and where they do appear they're warbeasts or steeds. Notably, the khans are all humanoid, and the spirit dragons were all created by and are subservient to the khans (Narset "[used] her willpower to shape the final nature of the dragon as it coalesced into semi-corporeal form"). Sarkhan undergoes a total character regression and is cast as a simplistic villain! It's clear that the writers of TDM are pro-clan, and the dragons suffer for it.
Creatively, I'd start with the premise that, with Ugin's absence, the dragonstorms have dwindled to dangerous levels, but the broods still feud with one another. This puts them in the same position the clans found themselves in at the start of KTK, but this time Sarkhan can't fix the problem by travelling back in time. Handily, the way to achieve a balanced and successful Tarkir was already seeded in DTK/MOM.
Sarkhan and Narset are trying to restore the dragonstorms, in such a way that they don't burst out of control. At the same time, the Phyrexian invasion forced dragons and clans to work together in a way that they hadn't before. Sarkhan and Narset are aided by those who recognise that a new Tarkir is necessary, such as wise Ojutai, who stooped to allow a humanoid to ride him during the invasion. They're opposed by both the shortsighted dragonlords who value domination over survival (e.g. most of them) and the humanoids who want to take advantage of the dragons' weakness to subjugate them (Taigam, Sidisi, Zurgo - he's ridden a dragon and yearns to do so again) or destroy them utterly.
The conflict thus becomes Balance vs Khans vs Dragons. Conveniently, the Balance side is mostly made up of legendary creatures, so it doesn't need e.g. watermarks or a keyword.
Sarkhan either takes Ugin's place as the soul of Tarkir (filling a role similar to that of the Guildpact), or becomes the khan of the Temur. Sarkhan is the perfect character to represent the new, balanced Tarkir. He's both clan and brood! He loves dragons but is aware of what it's like to be born and live as a humanoid. With his post-DTK wisdom and awareness of Tarkir's unique ecosystem he is able to recognise that unrestrained draconic domination will only hurt them in the long run.
The clans return, and are integrated with the broods. Dragons and humanoids have equal status.
The two mythic wedge cycles (khans and dragonlords) are replaced by a single cycle, representing the clan's khan and dragonlord on one card ("Ojutai and Narset, Jeskai Waymasters").
Removing the second clan mythic cycle opens space for 5 allied-colour legendary creatures (WU Taigam, UB Sidisi and Silumgar (she killed and reanimated him, and now they're zombies together), BR Kolaghan, RG Atarka, GW Dromoka).
A Morph variant would be a great mechanic here, both to help Limited and to represent the subterfuge of the clans' secret revival.
TDM mechanically looks like a great set (I haven't got around to playing it yet; life gets in the way and the creative direction really put me off), so I don't think it needs many changes. It just needs to be something more than another swing of the pendulum.
