I dont understand how science is perceived as the opposite of religion. Frankly, I never feel closer to God than when I am studying His creations. Learning about the brain, biology, chemistry, evolution, it makes me believe more than anything.

Are there any stories where the bad guy deafeats the protagonist and is like "join me and we can rule together!" And the protag is like "shoot okay i guess that sounds like the best option right now all things considered" and it isnt until like 5 minutes or maybe a day or two later they're like "crap I made a really big mistake how do I get out of this one?"

Partly because seeing heroes repent from genuine sins is really interesting and in real life this kind of offer is much more compelling and practical sounding for most people than the universal rejection in fiction makes it sound, but also just because I've always really wanted to see what it would look like for the bad guy to follow through with that
