Arya and Nymeria are no longer the same as they were when they left for King’s Landing. Both have grown wild in their own ways- Arya became a faceless assassin, and Nymeria now leads the largest pack of wolfs in the Riverlands. It was clear that Nymeria recognized Arya, but she could see that it wasn’t the same girl that left her in the woods. As seen in the scene with Hotpie, Arya has grown rather cold to the world, only focusing on marking names off of her list. She became fixated on revenge. While the majority of people do enjoy Arya’s killing sprees (most of those a-holes deserve it), each kill makes her less human- in heart, at least. Right now, Arya Stark isn’t Arya Stark. She’s no one. She may have stated that she was going home, but she is still touched by her experience in the House of Black and White, as evidenced by her mass murder of the Freys. Because of that, I don’t think Nymeria could accept her into her life again. The direwolves tend to be a reflection of their owners, and Nymeria is as lost as Arya at this point in time. However, after seeing nice Lannister soldiers (*cough* Ed Sheeren *cough*) and watching Nymeria walk away, it’s possible that Arya could realize what she’s become. Maybe in the future, after Arya has (hopefully- you never know on this show) reunited with her family, a girl and her wolf could reunite again as well. But before that happens, we have to dig through some internal conflict. Get your shovels ready!
