Okay, as long as you're sure. Also, warning, this is going to be pretty long so I'm putting it under the cut.
I can see someone already gave a little bit of an explanation in the comments, but to give a fuller one The Bad Batch S1's first episode opens with Depa Billaba and her clone troopers in the middle of a battle, waiting for Caleb to lead reinforcements to their position. He shows up with the Bad Batch (a group of genetically modified and highly specialized clones that were introduced in Clone Wars S7, which you probably already know, but I'm trying not to assume anything), and they manage to fight off the wave of battle droids that were attacking them.
However, Depa's commanding officer almost immediately receives the Order 66 transmission, and the clones turn on her. She tells Caleb to run before being shot down by her troopers. The Bad Batch are confused because their genetic modifications cause their chips to malfunction, and thus are not compelled to obey the order, with the exception of Crosshair, whose chip has partially activated, making him hostile to the Jedi. Caleb makes his escape, and Hunter volunteers his squad to hunt him down.
So Hunter takes Crosshair and tracks Caleb. They find him and Hunter tries to persuade him that they don't want to hurt him and can help him get somewhere safe. Caleb is understandably mistrustful, and, to make matters worse, Crosshair starts shooting at him. Hunter deliberately allows Caleb to escape, and reports that he killed him but was unable to retrieve the body, allowing him to fly under the radar for the time being (though Crosshair later files a conflicting report).
When the Bad Batch gets back to Kamino, they end up meeting Omega, an unaltered (and therefore preteen) clone and the last available source of Jango Fett's pure genetic material. One thing leads to another, the Batch (once again, with the exception of Crosshair) decides they can't serve the Empire in good conscience, and leave Kamino, taking Omega with them because Hunter got attached/refuses to leave a kid there.
Later that season, they end up running supplies to what would later become Cham Syndulla's resistance movement on Ryloth. Omega meets a similarly-aged Hera, who gets involved the Empire's attempt to suppress the movement and contacts the Batch for help. They come back, and Omega and Hera fly a ship together, giving Hunter several heart attacks in the process.
Obviously, you know what happens to Hera and Caleb afterwards, potentially leading to the above conversation.

Does it conflict with the Star Wars: Kanan comic series or A New Dawn novel?
It does conflict with the Kanan comic series and while it's realistically probably not that bit of a deal, it drives me insane.
Then again, the flashbacks in the Kanan comic was Kanan's recollection of his past, so we can attribute the Kanan comic as from the POV of an "unreliable narrator".
