I just remember another good example of "Protagonist getting stronger and more powerful is not always a good thing": Dan from Danny Phantom.
Spoilers from Danny Phantom
Danny Phantom is half-ghost half human. He got this powers after an accident in a ghost portal.
In "The ultimate enemy" episode, in an alternative timeline Danny lost his family and friends in a explosion. This made him go to visit Vlad Masters, who, in the series he's a main antagonist.
Vlad also gained ghost powers the same way that Danny did: By exposing himself to a proto ghost portal. In the series,his ghost half is usually refered as "Plasmius".
Back to "The ultimate enemy", in that alternative timeline Danny asked Vlad to "rip his ghost half" from his human body to forget about his emotions and pain. When Vlad did that, Danny's ghost half went mad and also ripped Vlad's ghost half, Plasmius, out of Vlad's body and fused with the ghost.
Plasmius' powers were so great for Danny's ghost that he lost control and transformed into Dan: A evil ghost that wants to destroy everything he touches and harmed tons of people in that alternative timeline.
It's a bit different but i think it fits with "protagonist becoming more powerful is not always good thing"
