i think a lot about the chapters where kikyo is first resurrected, when kaede asks inuyasha to tell her about the true nature of his and kikyo's relationship, and he recalls seeing her smile:

kaede posits that he's remembering the love he felt for her, but his thoughts are more troubled than fond. the line "for the first time in my life, i felt like i'd done something wrong" especially hits for me - he's not occupied with thoughts of past love, he's occupied with guilt - i.e., the "nagging" feeling.

in contrast:

even his physical reactions differ, from a nervous expression (accompanied with the "gulp" sfx) to a light blush and a feeling of contentment. in later chapters he elaborates on this feeling, telling kagome that he feels light and relieved when he's with her. inuyasha is told that what he feels for kikyo must be "love," but love, for him, is the rare feeling of peace.
