Okay so, mutagen will fuse your DNA with the DNA of whatever non-human organic matter you most recently interacted with, right? So if you got a cannister of mutagen poured on you right now, what would you turn into? I'd turn into a German Shepherd mutant!
Ok, but imagine if the Kraang had done experiments on people and sea creatures centuries ago (since they’ve been on Earth for millennia.) and now there’s a secret civilization of Mutants under the sea.
Imagine if part of it was called Bikini Bottom.
And imagine if the Kraang were trying to find it again to restart their experiments and recover the technology they abandoned, and the Turtles found out about it, so naturally they go and try to stop the aliens, only to find out that there’s a whole town of Sea animal Mutants under the Pacific Ocean. And also that some of the mutants are actually fending the Kraang off.
What if Mikey got separated from the team at some point?
Imagine if he met a Sea-Sponge Mutant with freckles and blue eyes just like him. Imagine if they became close friends.

You know, the biology in TMNT is completely fucked.
An alien substance turns people and the DNA of the last thing they came in contact with into an amalgamation.
And in 2012 specifically, it's seen to affect inanimate objects and food and whatever mushrooms are classed as. But we don't really consider how messed up the combos would truly be.
Take the turtles for instant, depending on the iteration, they were touched by human Splinter and got mixed into half reptile, half mammal creatures. Everything inside them is fucked since humans as mammals don't have what reptiles need specifically. And yet they have enhanced skills, including healing, because of the mutagen.
So this goes to show that mutagen, while random, can add things that neither human or animal had. Which means that with mutagen, you could cause the mutants any problems such as angst or sick fics and give the mutagen as an excuse to why things are weird.
Therefore mutagen can be an excuse for mpreg.
