Important to note: it isn't "everywhere" online, just who StopNCII partners with. Those partners being:

Facebook, Instagram, Threads, TikTok, Bumble, Reddit, OnlyFans, and PornHub. (as of 2023/08/23)

I also see NOTHING on either StopNCII's or SWGfL's websites that suggest that their method can compare between a photoshopped or otherwise edited photo/video and the original. It works by creating a "fingerprint" of the file you have them look in to, which is then shared with the above partners. If there's a match, they dig into it.

Because it works by fingerprinting, there is almost certainly no way they could run that check with anything but the unedited original file, assuming that the same original was uploaded. Even cropping it a bit or putting a filter on it changes the fingerprint, because that's how their system works.

This is still an invaluable tool - the only thing you (presumably, i haven't checked) share is the fingerprint of the file(s) in question. But it's not a mr clean magic eraser for that photo or video from the accessible internet. It's most likely not even a way to get rid of any and all edits that have been shared. Hell, given that they work with specific partners, if someone were to archive the webpage, you'd need to go to the archive host instead. Which is what they recommend you try anyway - reach out to the platform host you know it's hosted on, because they might respond faster and they will (hopefully) work with you even if StopNCII doesn't pick up on the photo.

ninja edit: of course, maybe I'm wrong! Maybe they do handle those edit cases like that by having you "upload" the OG and saved edits. but nothing I see on their FAQ or whatever suggests that's how that works. Either way, they still only check and coordinate with their listed partners. You can't get something on Twitter or even here removed that way, because they aren't hooked up to it (though they SHOULD be, if they aren't using someone else's).
