I kept wondering, how did she get her off the ship? Did she leave her body in her room somewhere? Did she walk a headless Protesilaus back to her room to get the corpse Dulcinea and then back out to the incinerator?

No, Cytherea just zipped her up in the Protesilaus flesh suit like she did with the key to Abigail. As Chloe also said, Cytherea would have found the union of necromancer and cavalier very funny.
