12 went back to save her, and Missy kept traveling with 12 and Clara after The Witch's Familiar.

oh boy

okay so first things first, Clara is Severely Unhappy about this, and demands to be taken home immediately

this leaves the Doctor, who is still, of course, furious, alone in the TARDIS with Missy, who is humming cheerfully and is not remotely bothered about the emotional trauma she’s just inflicted on both of them

he tries to avoid her, for a while, but he’s Bad at that

also she’s a fucking stalker let’s be real, so the only reason she isn’t able to find him at every waking moment is that the TARDIS hates her and twists the corridors

slowly he finds himself calming down enough to allow for a couple of good conversations and the occasional argument over TARDIS repair techniques

Missy is not allowed anywhere near the console, he sets it to zap her if she tries

when Clara, a good month down the line, gets back into contact, she is less than thrilled but rather resigned to Missy’s presence

oddly, at this point, she’s less pissed at Missy than the Doctor, who is still really angry at Missy despite all the banter and occasional moments of being happy that she’s around before catching himself

Missy is determined to win Clara over, partly bc then her bragging rights over the Doctor will be phenomenal but also bc puppy. she likes this puppy. the puppy is pretty and a control freak and has big brown eyes that do Things to her

Clara is highkey weirded out by Missy’s new “lets be BFFs” routine that involves tea parties and shopping and various other girly things

but, you know, okay, maybe it’s all actually quite good fun

the Queen of Evil makes for good company when she’s not trying to kill you, it seems

though it would be even more fun if she didn’t keep making jokes about wanting to kill you while you were hanging out with her

eh, Clara gets used to it. mostly. 

they end up making out sometimes. whoops. 

the Doctor isn’t super happy about this development because he still doesn’t trust Missy, but he’s tentatively hopeful that this means Clara will be safe from her for now

Clara has, by this point, worked out that Missy only did what she did on Skaro because the Doctor ignored Missy completely, in favour of Clara, after thinking they were both dead

she sits the Doctor down for a talk

then the three of them talk together

the Doctor and Missy make up. there is no hugging because they’re best enemies and they don’t do that

but then Emotions are a thing bc you know, Missy has A Lot and next thing you know the Doctor and Missy are kissing and Clara is an awkward bystander until she isn’t

long story short: that’s how Clara ended up in bed with two of the most dangerous aliens in the known universe, and didn’t even really regret it

I’m usually Twisswald af but it’s just not gonna work for this AU sadly since Twissy are teachers and Clara is a student, but Clara has a big teacher crush on Missy haha
