Holly - they're resistant to cold, and dislike bright lights, so logically their favorite season would be Nightfall (the in-universe equivalent to winter). However, it also loves its garden, which unfortunately isn't able to bloom during that season, so I feel like it would instead gravitate towards early Snowmelt (since there are 3 distinct seasons recognized in Hallownest, Snowmelt is the equivalent of Spring up until the peak of Summer). The temperatures are pleasant, the flowers begin to bloom, and there isn't as much bright sunlight.
Phantom - they would also dislike the warmest season. Intense heat can affect their inner metal skeleton, which in turn can cause discomfort or even pain to the surrounding silk, so they avoid being out in the soon for too long. I do imagine they would enjoy Nightfall. The world gets very quiet once the snow falls, which helps them focus on the tiniest sounds. And with their visual impairment, the lack of sunlight doesn't bother them as much. The biggest issue would be that navigating with their longpin through snow can be a bit difficult, so they tend to stick to the shoveled parts of the town. But they enjoy it quite a bit, I'd say.
