In the telephone scene in Phantom Liberty, Johnny becomes sad as soon as he hears the cover of "Never Fade Away" playing on the other line.

However, I don’t think his reaction is about remembering Alt. He had performed and heard that song on the radio countless times before without feeling sad. Instead, I think he becomes especially sad in this scene because, just moments earlier, he was being playful with V and genuinely enjoying their time together. Then it suddenly hits him that those moments are short-lived and won’t last forever. He realizes that what exists between him and V will fade away, and that this outcome is inevitable.

And once again, he realizes that he is going to lose someone who mattered to him, just as he lost Alt and so many others before.

This is my theory about “Never Fade Away” being a song written about Johnny and V.
