The Doctor hears the whispers, breathes "Oh," and starts crying. Then he starts theorizing aloud (imo incorrectly) that Aliss can't hear It Has No Name because she's deaf, and that's why she survived.

Because of this theory monologue, there's a break between when he first hears the whispers, and when he actually relates what it's saying:

So via that break in the dialog, we're kind of led to forget that the whispers were responding to a question.

But the Doctor asked: "Who are you? What are you?"

And the "Midnight entity" answered by saying his name.
