If Ned had escaped King's Landing with his daughters and declared for Stannis I really don't think his allegiance would last long.

Stannis burning people alive (like how Aerys killed his family...) and burning godswoods (an affront to Ned's entire religion...) and his kinslaying of Renly on top of it all would put a quick end to his loyalty no matter what oaths he swore to the rightful king.

And even if Ned somehow managed to compartmentalize and rationalize all of this away, no shot his lords do. The first word of Stannis burning a godswood would put an end to any alliance. Unless Ned abandons his people, he can't back Stannis.

So a Ned alive and free becomes King Eddard, I think, no matter how little he wants it. In the eyes of northerners, there's no king left in the south worth swearing to. His lords would declare him king just as they did Robb.
