He see's the way she turns, as if looking to speak to someone. Someone who isn't there.
He see's it in the scar that runs across her stomach from that time he had to patch her up after dealing with fiends.

The way she sleeps on the left side of the bed, leaving space. Waiting for someone to climb in with her in their unclaimed spot.
The way she looks at a crib, a pram and toy rocket when they had to take shelter in an abandoned house. She’s sadly devastatingly broken and if you ask her, she doesn't even know why.
When she starts crying at when at the Boomer's schoolhouse and she hands out the toy rockets she's collected, although she has no clue why the kids made her cry.
He see's it when people ask for her real name and she cannot give it to them beyond the Courier designation.

He doesn't see it in her fully, he cannot.

Nate said Kellog broke in, shot Nora, took Shaun, and ran. All the while Nate had to sit and watch from his own pod, unable to interfere.
Valentine thinks about the lack of blood on Nate's wife's "body".
The overall lack of a scar on her stomach from the supposed C-Section should be, was missing, from what he could see when looking at where the suit was exposed due to the gunshot.
The lack of decomposure, even with cryo-freezing.
