James was attempting to sneak up to the Astronomy Tower when McGonagall found him. He had his invisibility cloak, of course, but it felt as though McGonagall could see past it. He must have been right, as quickly the cute silver tabby cat transformed into a stern looking professor.
“Mr. Potter,” McGonagall said, staring right at him.
With a sigh, James pulled off his cloak. “Professor,” he said sheepishly.
“Well? Where are the others?” McGonagall asked, looking around expectantly.
“What?”
“Don’t attempt to fool me, Mr. Potter. I know that you would never play a prank without your friends,” McGonagall declared knowingly. “Where are they?”
“Oh, no, this- this isn’t for a prank.” When McGonagall looked unconvinced, James sighed. “I’m…going to see Regulus.”
McGonagall seemed somewhat surprised by this, but quickly collected herself and turned to the side, gesturing for James to head back downstairs to the Gryffindor dorms. “You should not be out of bed, James.”
James was, at first, just happy that she had called him by his first name. I told Sirius I was her favourite. But he snapped himself out of it. He had promised Regulus that he would meet him at exactly 1am, and he knew that if he didn’t arrive on time, Regulus would assume the worst. The last time James had been unable to get to him, Regulus hadn’t talked to him for a week, assuming that James had simply not wanted him anymore.
“Please, Professor. I have to meet Regulus,” James begged. “He’ll think- Well- I-”
McGonagall narrowed her eyes, and James was sure that it was pointless. She would send him to bed and Regulus would be angry with him for Merlin knows how long. But, McGonagall simply sighed.
“Put your cloak on, James. Don’t let anyone else see you.” McGonagall walked away, and James thought he saw a hint of a smile on her face as she did.
It was a mystery to James for a long time after that, why McGonagall had let him go. He thought, though, that he might have a clue, when one evening he saw Professor McGonagall and Madam Pomfrey huddled quite close together after dinner. This theory was confirmed for him when he found the initials ‘MM ♡ PP’ carved into the headboard of Marlene’s bed, in the room which James knew to be McGonagall and Pomfrey’s old dorm.

I’m so tired of all these claims that McGonagall favors Gryffindor, and I want to say something about it.
McGonagall is a typical teacher: she’s strict, meticulous, and strongly believes in discipline and following the rules. If someone breaks them, she usually won’t turn a blind eye. One of the rare exceptions was when she decided to put Harry on the Quidditch team. And that wasn’t because of favoritism toward Gryffindor or Harry in particular—it was because of her love of Quidditch and her competitive spirit.
Now let’s move on to examples of times when she didn't excuse Gryffindors’ misconduct:
She took 150 points from Neville, Hermione, and Harry for wandering the castle at night and climbing the Astronomy Tower, which students were strictly forbidden from entering outside of lessons.
She punished Harry and Ron for flying the car to Hogwarts.
She forbade anyone from giving Neville the Gryffindor Tower passwords and barred him from going to Hogsmeade in Prisoner of Azkaban..
She did not allow Harry to go to Hogsmeade without permission (the fact that everyone thought Sirius was hunting Harry also played a role, but even without that, I doubt McGonagall would have acted differently).
She took points from Harry for getting into another argument with Umbridge.
She punished (or rather, was about to punish, until Umbridge interfered) George and Harry for attacking Malfoy in Order of the Phoenix.
And those are only the examples I can remember.
I’d even say that she’s too detached from Gryffindors (almost always), and from students in general. Take the first Gryffindor vs. Slytherin match in Order of the Phoenix: before the match, the Slytherins attacked members of the Gryffindor team (they hexed Alicia so that her eyebrows became so huge that she couldn’t eat), Snape openly let them get away with it, and Minerva, who should have known what was going on, did nothing. Snape also booked the Quidditch pitch so often that the Gryffindor team couldn’t practice as much as they needed. Did McGonagall help in any way? No. And what about the “Weasley Is Our King” song? The Slytherins sang it to humiliate Ron and undermine him so Gryffindor would lose, and they faced no consequences! She could have at least taken points away or punished Pansy Parkinson and Malfoy, who were the ringleaders. They got away with everything.
McGonagall isn’t Snape. She treats all Houses equally (as much as that’s possible). She’s not going to deliberately penalize Slytherins or ignore Gryffindors breaking the rules.

Snape: (begrudgingly) I wouldn't mind dying alone together.
McGonagall: See? Life isn't too bad now, is it.
Sirius defiantly fell off his chair multiple times. He’d lean back off the two front legs and then fall backwards. James would laugh so hard his stomach would hurt, Remus would try not to laugh and try to focus on his book. Peter would be craning his neck to watch. McGonagal would come down the row and check to make sure it’s okay before removing five points because he wasn’t paying attention.
