3DS eshop Animal Crossing New Leaf question...

I went to buy New Leaf at Gamestop but it's been awhile since I was at gamestop and didn't know they didn't have 3DS games anymore. The guy ordered it for me but I forgot to be sure it is welcome amiibo. Looking at the info from the email, it looks like it is the old version. If something happens and I need to get a new 3DS, will I not be able to use amiibos after the eshop goes down and I can't update the software?
